When routing a single-coil Jag for mini-humbuckers, do you rout over the center of the existing pickup channel, or start at the channel and rout towards the center of the guitar?

Welcome.

You rout "inland" to the center of the pickguard. Meaning, from the inner part of the existing cut, depending on which pickup's hole you are attempting to enlarge. Do not rout beyond the existing cut which is closest to the neck or bridge, depending on which pickup it is.
