I was looking at the Thinline Select Telecaster a few days ago and now I see that it has been taken off the website's shop. Now I'm looking at the American Deluxe Thinline Telecaster and I was wondering if anyone knows when Fender will take that off of the website, too.

I doubt the American Deluxe Thinline be taken off any time soon. The Fender Select models were always intended to be a somewhat limited run for each model; Fender has new models every year but keep the old models on the website until they have sold the entire run to their dealers. I suspect that the Fender Select Thinline has just finally sold out; it was a 2013 model. It seems that they keep some models around every year, but others are one-year-only for that series.

The American Deluxe series is more stable; I suspect that the Thinline version will stick around until it's time for the next major update to the series. Fender seems to be doing a major update to the American Deluxe series every 6 years so I would look for the next one in 2016.

The Select series was the pride of the old CEO, and is being phased out. Strats have a new Artisan series which is pretty much the same idea as Select, but there are no Tele offerings as of yet.

That said, there's still the Telecaster Select Chambered HH, which, being chambered, is slightly more resonant than the Thinline '72 (I own both). So if you want wide range humbuckers and the good resonance, that's still a premium choice, for the time being. It probably won't last for long, though. There's also an FSR AVRI Thinline with humbuckers.
If you want single coils, there isn't that much to choose from right now. Even Custom Shop has no thinlines or chambered as their ready-to-buy models.
