I have 2 American deluxe telecasters, one is a 2004 aged cherry (alder), the other is a 2009 Am deluxe ash. The '04 has the contoured heel and body, and a modern C shaped maple neck. The '09 has the traditional profile (no contours), and has a U shaped maple neck.

Both have sumerian cobalt noiseless pickups set at the same height on both, same strings on both. The '09 dlx ash is significantly louder, and has far better tone. The '04 sounds muffled and dead in comparison.

I find it hard to believe that it's simply the body wood responsible, any other ideas on the cause?

Maybe try to replace the (250k) volume and tone pots with like Bourne or CTS pots?

+1 to the electronics being different. I doubt they'd be using the exact same internals for five years, even though the pickups have the same name and are supposedly the same model there may be differences in construction and build given a five year gap between the time the two sets of pups were manufactured.

It also maybe worth having a look or getting a reliable guitar teck to have a look under the hood and check that all the connections are 100 per cent, sometimes you may have a connection that's just hanging on by a thread, that kind of thing can make quite a difference.

SCN pickups have not changed. They were designed by Bill Lawrence and are patented. Sounds to me like one guitar has a problem and should be checked out by a good tech as suggested.

After further inspection, I've discovered that there "is" that much difference from the wood. I get far better and louder tone from the ash than the alder unplugged as well.

This dlx ash is an exceptional sounding gem of a guitar. I've played many teles and the sound quality this one has is uncommon.
