Post subject: Low e string sounds out of tune

I have a mim nashville telecaster deluxe and when you listen to the tone of the low e string it sounds like it is out of tune with itself played open string or any note on the finger board. It gets worse the higher you go on the neck. It sounds better if you raise the strings really high off the neck, In fact it was like that when I bought it used, the strings were really high. I lowered them to a normal range. Does anyone know why this is happening?
I've noticed that the frets are pretty high, it's like the factory didn't do very much to file them down. All the stings do this to an extent with the low e being the worst.

Besides intonating the string, if you have the pickups raised up too close to the strings the magnets will affect the lower strings, and especially the low-e string which has lots of metal. The higher up play you that string, the closer the string gets to the magnet, and it makes a weird sound because its vibration is being dampened by the magnetic field.

With all of the strings being out, I'd suggest a setup.
