You probably have the ground wire in the wrong position. Here is a diagram from fender for a 72' custom http://support.fender.com/service_diagrams/telecaster/013-7500C_SISD.pdf , it has the same configuration as your modified Telecaster. Look at page two for the wiring diagram. :)

dont quit understand the custom wiring.because their is 2 vol and 2 tone and a different toggle switch.
i have a regular tele with three way switch, volume and tone.
took out neck pickup and put the neck pickup from a custom in it
now looking at a wiring diagram of a thinline it says wire the brown to second
terminal on 3 way switch and the black and bare to the volume pot.
my problem is when i put the switch in center position (neck and bridge should be on)
it sounds like somethings wrong.

DOH' Sorry  Wasn't thinking about the two vol+tone+switch. If the pickup sounds fine by itself but it sounds funny when played with the bridge, it is probably a ground wire problem. Have you tried re-wiring it to the specs of the new diagram?
