Just bought a Baja Tele. It sounds amazing and plays great. Yesterday while playing with it at church I realized that the notes coming from the high frets (12 and higher) on the high strings were extremely out of tune even when my guitar was in tune. This is my first tele and I'm pretty unfamiliar with the layout. What might be the cause of this problem?

Short answer, do research on "intonation".

If you're a first timer at it, you may want to take it to a pro (not just the guy at the guitar shop that changes strings!) and have a professional set up done.

It's really not that hard.
Many methods, too.
The easiest, although not the most accurate is to get the open note and the 12th harmonic together in tune.
Fretted instruments will never be totally in tune anyway...it's always a bit of a compromise.

On the Baja, we have a vintage 3 barrel type. You are therefore setting two strings at a time, further compromising tune. But it is achievable.
A nice tuner would help, immensely.

This solves intonation problems in vintage 3 barrel bridges:

I have a high-end Hot Rod 52 reissue telecaster that was never perfectly intonated to my ears until I went with the Jerry method.
