firstly i have looked at the setup guide for the tele.

I have a customshop 62 tele (3 way bridge) that i've just put 11's on. he intonation is out but some what.
I tune up, play harmonic 12fret on E and A strings...fine but when i fret the 12 fret the E is quite sharp and the A is but not as much.

I'm guessing You can't get it perfect on vintage style bridges???

Also when I confused with the saddle adjustments.
How can I move the saddle back or forward?
I unscrewed the screw at the back buy a little bit and it didn't really effect it. I did keep tuning up? Do i have to depress the strings and physically screw the saddle in further????

You guessed right. But you can get close, starting with the low E. With string in tune, If the E is sharp when fretted at the twelfth fret, the string needs to be lengthened, so you would tighten the screw for the saddle of the E and A strings. But first, loosen both strings with the tuning keys, then adjust the saddle, then re-tune the strings and check. You might settle on a spot where both E and A are close (one slightly sharp and one slightly flat), or get the E just right and the A will be slightly flat. Same with the D and G saddle, loosen the strings, then adjust and re-tune the string and check intonation. Then the B and E, same thing.

If your string is flat, you need to shorten the string length. To shorten the string length, loosen both strings for that saddle, and push the saddle adjustment screw inwards toward the bridge while adjusting the screw. You may need to "help" the saddle move by hand. Re-tune, and check again. If you want a three saddle bridge AND perfect intonation, check out the Callaham "Slant Compensated Tele Saddles."

+1 on Callaham, especially the "Enhanced Vintage" saddles. Some people have issues with strings sliding around on the slanted saddles, these address that.
