Could someone tell me if it is just custom shop guitars that are accompanied by a certificate of authenticity

No, there are a few Certificates of Authenticity (COA) for non-Custom Shop models.

On some Limited Edition guitars, such as the anniversary guitars (40th, 50th, 60th) they sometime also had COAs

This Limted Edition 60th Anniversary Tele has a COA
