So I put a humbucker in my tele neck and then raised the bridge pickup to original specs. After raising the bridge pickup I get an open wah/phaser type tone in the middle position. Does this mean the pickups are out of phase?

If you are referring to a hollow, nasal sound, a volume drop and a noticeable absence of bass, then the answer is yes.
