I think I also see what the OP means about neck straightness, only it's nothing to do with the neck being straight, and everything to do with the neck angle needing adjusting.
If there's a microtilt facility use it, and if there's not the the neck could do with a shim, which is something Fender have used since the dawn of (Fender) time.

The crack is no big deal. It may or may not develop on a replacement.
Ultimately only you can decide.
I have had great dealings with Sweetwater as well.
Nice color. :)

Update- they sent a replacement and it has a chip in the paint on front!! Also it did not sound as good or feel as good as my first. So I will have to send back the replacement and work things out with Sweetwater.
Really I love my first with the hairline crack, but it has horizontal or weird grain on back of neck. This can cause warping down the road, but I talked to a friend who works with wood for a living- he said it is where the crotch was of the maple!! He felt it was more desirable and beautiful!! I do like the look how it has rings and a slight shimmer of brighter maple!! This is the main concern on keeping it. There was another blemish on Fender logo on headstock. But really if the neck is good. I want to keep it as long as Sweetwater works with me. It seems like they will. They have really gone the extra mile on custom service. One funny thing is the neck is way tighter on my cracked pocket- and it makes it more responsive and resonant! The rosewood is darker and the maple is lighter on my first. So it just overall sounds plays and feels better than the replacement.
Has anyone had a Fender with this kind of neck marking? Did it stay straight? Or did it warp?

I agree with your friend in respect of the neck and also find it quite attractive. How it may impact on long term stability is difficult to tell but that is the same with every neck ever built.

I had a brand new Strat with a similar lacquer crack, same location, same length etc. It hasn't changed in 3 years. It does still annoy me though.

It is often said on this site that two identical specification guitars can feel and sound different and, while frustrating, you have confirmed this first hand.

As I said above, the lacquer crack on my guitar still annoys me but I haven't had the opportunity to prove to myself that, despite the crack, it is a better guitar than another of the same type.

If your guitar has a nitro finish it could be a very easy fix. By the same token, it is unlikely to stay pristine for any great period of time, if you use it as intended, so there is probably little point in worrying about it. Fixing nitro could leave you without the guitar for several weeks, or more, due to drying time.

Update- Conclusion
I ended up keeping my initial guitar with the hairline crack and unique crotch figure on back of neck. Sweetwater was just incredible on how they handled everything! It was a strange situation getting a more damaged replacement guitar. They ended up discounting my guitar a little more after some negotiating. I feel very happy with my final decision!! The pot holes are terrible around here because of record rain. I did not feel sending a 3rd guitar was necessary. It would probably have been damaged. Also I realized how much I love my tone of my first!! The guitar has great tone and character! HELL if it was a custom shop relic I would pay 4-5k$ for a scraped up guitar!!!! Lol No really I love my guitar and the price I got. It resonates and sustains well and the pick ups sound great!! Don’t let a tiny finish crack ruin a perfect guitar otherwise!!! Warranty will cover serious issues if they come up! Thanks everyone for the input and help!! I am very excited to be a Fender owner!!!!

After seeing the pics, the stress crack IMO could have been caused by adjusting the micro-tilt w/o loosening the neck slightly to allow for movement. Accidents happen and a momentary lapse of focus could have led someone to adjust the neck angle instead of tightening one of the neck bolts.
I would suggest a neck removal and an inspection of the micro-tilt portion of the neck just to be sure. Adjust to flush or less and re-install. Then snug tighten, without changing the neck angle followed by a firm tightening of the neck bolts.

I don’t really want to pop neck off. It is in the finish. If the neck pocket wood breaks it will be covered under warranty. I can’t always worry about a hairline crack. I’d rather be playing my new awesome guitar that sounds amazing!!! I plan on putting dings and scratches all over her while playing of course!! Seems like Fender and bolt on necks will always cause worries to guitars- until they round the edges of neck and pocket to prevent unnecessary stress!!! (In more ways than 1) lol

I understand your hesitation. You can loosen the micro-tilt(decrease neck angle) w/o completely removing the neck to remove any unwanted neck angle, then re-snug the neck bolts tight. But if it plays well for you maybe no concern at all. Very unlikely that the neck pocket would break completely w/o extreme abuse.

I'm not seeing that myself. I have seen almost identical cracks on guitars without micro tilt. You can't inadvertently adjust something that requires a different tool and tightening the micotilt when the neck screws are tight is unlikely to do more than stress the thread.

I wonder if it is just one of those areas where, because of the shape, any movement in the timber, or stress in the lacquer during curing, makes it more susceptible to cracking.

I've seen a number of Fender guitars with cracks in the finish at that exact location.
Other than how it looks or how it may affect resale value, there is nothing to worry about.
I have personally put a crack in one of my own Fender guitars at that very spot.
It has to do with how I play.
I often push the neck forward or pull it back while a note or chord rings out.
I pushed a little too hard one time I suppose.
It is the finish that is cracked.
The finish is less flexible than the wood.
It's possible someone who handled the guitar before you came into possession of it put some strain on the neck joint.
It is also possible that the neck joint was strained in transit.
I don't know how likely that second one would be though.
Those companies that regularly ship guitars usually go above and beyond when packing them.

A good tech with some experience in spraying could fix that for you.
He (she) would finger-sand the finish at that spot down through the clear and just barely into the colour.
Then spot-spray that one location and blend it in by wet-sanding and buffing.
There's a guy in my little town that does that kind of finish repair about once a month or so.
I've never asked him what he charges but I've watched him work on a couple and I don't think he puts more than 2 or 3 hours of chargeable labour into one.
There would be curing time, of course, so it wouldn't be done start to finish in a few hours.
