I am thinking of buying a 2009 American Standard Tele (serial number starts with Z9) it has two black pups instead of the typical lipstick neck pickup. Is this a common variation or is it a replacement neck pick up? Is there an easy way to id the pups?

AFAIK a "standard" American Standard Telecaster 2009 should have the cover on the neck pickup - you could scroll through the Frontline 2009 and check for yourself.
The FSR's, Limited Editions etc. are a whole different story, though.

On pickup identification, a bit of disassembling is usually needed (and a peek under the hood tells something of the quality of the mods, too).
Posting pics on the forum (front- and backside of the pups, wiring...) usually helps if there's no marks on the pups.

Asking the seller is an option, or contacting Fender with the serial number to get the original specs.

Thank you. I am thinking that the metal cover has been removed since the pup looks thinner than the bridge pup.

If there was a replacement pickup installed they could have left the cover off to brighten up the sound a bit, or the make it harsh. but if they put a standard single coil it would have had to have been router-ed to make it wide enough to fit. Most likely the cover has been removed as you said!
