One possibility, yes - more likely, if the guitar's gone from the stock .009 gauge via .010 to current .011 without the nut being checked & fixed.
Another thing with the nut may be that the slots are not cut in a proper angle & shape; the slot bottom should drop and the slot should widen a little towards the headstock.

On that "learning" aspect: The nut slot depth measuring. Put a capo on 3rd fret, measure distance (with a feeler gauge set) from the top of the first fret to the bottom of the string.

Ok I have news.
I tried to dampen all the components I could touch but nothing stopped the weird sound.
I removed the neck and re-set it in place, retuned, checked everything, the sound is still there.
Here the new thing: with the guitar laying on the table, if I pluck the high e harmonic it sounds ok, no matter how aggressively I pluck the string. But if I touch the neck just a little, applying a small force, the weird sound appears. Should I try to load a video?

Great ,

When you touch the neck , is the guitar laying on the table or it is on your hand and how in your hand , playing position ?

Or the table damp the weird sound ?

One more note to the video: if I slightly lift the guitar as shown in the video but lifting it by the body and not by the neck, the weird sound does not appear.

I hope you can drive some conclusions...

I once had a similar issue with my Strat and it drove my luthier nuts: it was the contact point between string and bridge - it was somehow too flat and the string buzzed sitar-like. I did not use the standard fender bridge sattles at that time.

By lifting the neck with the hand and a subsequent small bending of the neck, it could result in a flatter angle at the bridge-string contact point, thus the buzz appears. If you fret a a string the angle may also change so that it does not buzz...

Do you suggest me to raise the high e saddle a bit in order to increase the string angle, then?

If it is indeed the saddle(s)... two things I can think of that may fix the prob:
1. get some fine grit wet/dry sandpaper and sand the saddles... That will clean them and smooth out any burrs/grooves that may be going on. You can also use a dremel to do this... grind smooth... then buff
2. Get some decent new saddles on the guitar

American Standard's come with good quality saddles but, like anything else... parts wear out over time... saddles take a lot of abuse.

You lift the neck > the neck bends forward - slightly, but enough to make this sound.
You lift the body > the neck stays in its place - no weird sound.
-> I'd check the truss rod. I suspect too much relief. Again: what's your measured relief?
Maybe the neck is on the flexible side, and doesn't get enough support from the truss rod.

Wow! I can see the strings lift away from the neck quite a bit when you raise the neck!

I would try tightening the truss rod nut some more, as stratele52 suggested. :idea:

I'll give it a try with the neck truss rod.
The neck relief by pressing the string at first and last fret and measuring at 12th gives me 0.4mm or 0.01575 inches.

One thing more on the video: when I'm lifting the neck there's a bad spot where the noise appears, if I increase the force applied to the neck I go over that bad spot and the weird sound disappears. I can therefore make the weird sound happen by applying a particular amount of force to the neck. Lower or higher forces will result in no weird sound.

I drew that neck line on CAD based on your measures; it would give almost 0,5mm (.020") at the 8th fret.
Even SRV got along with 0,3mm/.012"...

Try adjusting the neck straight, then give relief according to your playing style - the less needed, the better.

Thanks a lot everyone!
Hopefully tonight I'm going to tighten the TrussRod a little in order to lower the relief.
Then I'll adjust the saddles (I believe I might have to raise them slightly in order to compensate for the neck relief change), and last but not least re-do the intonation.

Do you think that those strings are lifting too much in the video? Do you suspect the Truss-Rod is not properly engaged as it should?
