I am converting it to a hss. Just bought my first strat it is a sss set up, american standard pick ups . I bought a new pick guard and a Duncan 59 hybrid humbucker. The body is already routed. My question is will the humbucker be in phase or will I need to switch the green and black wires on the humbucker. I am waiting on fender to send me the diagram.

I would suggest that you look at the wiring diagram for an American Standard HSS strat

Then Seymour Duncan's one Humbucker, two Singles, one volume, 2 tones 1 five way

Then pick the bits you like from each.

I think I found the right diagram. How can I tell if the mid pickup is reverse wound?

The winding will go in the opposite direction obviously but this will involve removing the pickup cover etc to check.
To easily check for RWRP (most are not just reverse wound but reverse polarity as well) get a compass hold it towards the magnet and if they are the same the compass will point in the same direction.
Likewise if they are not one will point north and the other south.
In a set with the mid pickup RWRP it will generally have a different color lead (often yellow)
If you want the same polarity as the neck you could try the bridge in the mid spot :D

I got the diagram- American standard strat upgrade - 011-0400/02 It does not tell me if the pickups are rprw the bridge pickup has a yellow and black wire the mid has a red and black and the neck has blue and black. Duncan and fender pickups polarity are reversed. Does this matter with a humbucker if so do I use the standard red and white wires.

The likelyhood is the mid is RWRP.
In terms of wiring I would follow the Duncan wiring but if it does not sound right swap them around.
if you are going to coil split in position 2 you will have to check coil polarity on the bucker to select the "right" coil
If you go for standard wiring in position 2 you will not get hum cancelling.
You may also find quite a level difference between the singles and the bucker. :

Alright position 2 sounds quiet and hollow when bridge and mid are engaged beside that all sounds great. Is it out of phase then? Will the mid still sound normal if it is out of phase?

Sounds like it could be out of phase then.
Assuming you are not coil splitting the humbucker just reverse the wiring on the humbucker i.e. Switch and ground:D
