I didn't read everyone's replies to your posting, but I would do the following:
1. Take it to a reputable luthier (do not, I repeat, do not go to Guitar Center).
2. The nut checked. Tuning issues generally start with the nut. The material Fender uses for their nuts is fine, but many times the slots are not cut properly.
3. Have the guitar properly set up.
4. Lastly, don't use too many windings, or overlap winding, when you put new strings on the guitar.
