Because the manufacturers don't start from the same point when making the strings.
They use different wire stock from different sources, and there will be issues getting the same consistency in the materials.

If I switched from using D'Addario strings to using Ernie Ball strings I'd expect to have to adjust intonation slightly, as well as tweaking the truss rod and possibly the spring tension in my floating tremolo setup.

The differences between different brands will be there - they may be miniscule differences, but they will be there nonetheless.

That's precisely how my luthier explained it to me. Prior to that I was skeptical of such assertions but his reasoning is based in logic so I've heeded his admonition religiously.

If I did not trust you're judgement I would immediately treat this with extreme skepticism. Since it is you I will take it into consideration and possibly conduct my own experiments on the matter. Not right now, though. I have home projects to worry about. Did you do any experiments yourself?

In all candor, no. By then I had long before standardized on GHS Boomers for both my Strats and Les Pauls since I buy them in bulk for near-wholesale prices. I do have a few sets of Ernie Ball Regular Slinky's (same 10-46 gauges as the GHS) so I will check intonation if/when I ever get around to using them and adjust the instrument accordingly.
