Ok, so I have a newer strat deluxe HSS. Did a full setup last night. Adjustment, strings, intonation. Every string is in perfect intonation except the D. Now here is the kicker. It's Flat when I use the neck pickup to intonate. If any other pickup is used, it's spot on. Also, it is in tune open on the neck pickup, but not when I intonate. Can anybody figure this out? Is it the harmonics of the string, or what. Obviously the string isn't bad or it wouldn't intonate at all. I've searched Google to the end, and can't find anything.

How did it sound when you played with your amp?

I didn't play it with my amp. Stayed up till 1:30 last night trying to figure it out. Acoustic it sounds right, but haven't had a chance to plug it in. More curious as to why only that string, and why only that pickup.

To intonate , you use your ears or a "standard" guitar tuner ?

You may have a "dead spot" that happens to be around the twelfth fret on the D.
Try doing the intonation on that string on the 5th vs 17th fret instead of open vs 12th.

I'll try that, and see what happens. Weirdest thing I've ever seen. I have 2 les pauls also, and I've probably changed strings a thousand times, and have never seen this.

Neck pickup too close to the strings......?

Try lowering it a skosh and repeat the intonation procedure.

That's what I thought: the magnetic pull is messing up the tuning.

Just checking the basics; are you fretting the notes to intonate? You should be, many players use the harmonic and that's not correct.

Just a thought, it doesn't address why one string would be difficult.

I've had that problem with one string of a set and changing to another new string was usually the answer. It's easy for me to say that as I buy strings in bulk, 12 to a pack of each size.

Not so easy if you're buying sets of 6. There's always Ernie's Balls singles at GC!

No problem here. I set mine so that the open string, the twelfth fretted, and the twelfth fret harmonic are all the same, using the bridge/middle selector position. If your string action is high, as some like it, fretting at the twelfth fret will be sharp as compared to open and harmonic. I find that the harmonic at the twelfth fret is more stable and more accurate on the tuner than the fretted string. What's wrong with that?

There's nothing wrong with that. The harmonic note at the 12th fret is exactly the same as the Open String note.

I just prefer using the open string note as a reference rather than the harmonic. I shouldn't have said incorrect, everybody has their own style.

For me, using both serves no purpose. I tune the open note with the best tuner available, then adjust the fretted 12th and repeat until satisfied. I've read about players tuning the 1st and adjusting the 13th!

For me the idea is to get the note heard when I PLAY on the Fret at the 12th string as close as possible to the note I hear when it's PLAYED on the Open String.

Ha, meanwhile I checked my intonation and it's OUT!

All this does jellis1448 no good at all. Try changing the string and if it's not too far off realize that you can do the same with just a little more fingertip pressure than you normally use.

Wait until someone makes a comment and snarl "That's Stylin'!".
