I want to buy a new Strat. I have researched, played, and finally decided what I want:

I want a Fender Stratocaster Deluxe with a maple fingerboard. BUT- I want a roller nut to go along with the 2 point trem system...which is essentially the Jeff Beck model. Why don'y I just buy the JB model? Well, the colors suck. I could tolerate Surf Green, but I would like more options. But then I would be stuck with a rosewood board.

Anyone have a suggestion for what I should do?

It depends on what pickup configuration you want - the American Deluxe HSS comes with the roller nut and either a maple or rosewood fingerboard. Otherwise your best option would be to buy a maple board SSS American Deluxe and add the roller nut to it.

Would I be adding the nut "aftermarket"?
Who would I get to do this job and still have a warranty?

If you plan putting an LSR nut on an American Deluxe SSS, the easygliding string tree which comes stock in the guitar would become redundant (personally I've seen LSR-equipped Strats and Teles with string trees on the Internet).

It's preferable to remove the string tree as the LSR nut doesn't require it.

An alternative solution is a neck swap.

Has anyone tried the whole body & neck ordering thing from Fender? Seems I could just buy the parts and put it together the way I want to. Seems expensive tho....warranty?

I bought a Fender neck to replace my twisted Am Standard neck. It is lovely. It was expensive.

Sadly, the Fender quality has gone down the tubes. I just bought an American Standard Tele and it really isn't a very good guitar. I think the company is more concerned about profit than quality. I am trying to round out a collection. Otherwise, I wouldn't be buying a Fender at all. I am saying that as a customer, not a hater.

The new neck can't be worse than the old 1993 one.

Yes it would be aftermarket and it would void the warranty on the neck. Fender doesn't sell the American Deluxe necks as aftermarket pieces, just the roller nut. They only sell the American Standard bodies and necks as parts (and also the MIM Standard bodies and necks). The reason why installing the roller nut would likely void the warranty is that the roller nut is slightly wider than the standard nut so you would have to remove a bit of wood to make it fit.

You haven't said if you are really seeing an SSS guitar or an HSS guitar, if you like the American Deluxe N3 pickups, or anything like that. If you're going to change out the electronics then you could get the HSS version and swap out the pickguard.

Of course all of this is going to impact the warranty on whatever you change.

This sounds like the ticket. Why not try a few and see how you like them.

Buy an used Strat Plus. They are great instruments and give you everything you're looking for.
