It would appear to be a pre-2006 Made in Mexico Fender body. Alder or Poplar wood with a veneered top. the 3 holes are CNC machine index holes. The number is not a serial number. Fender normally puts serial numbers on the necks.

+1

With a crack in the body -- look closely at the first pic to see a fissure between the neck pocket and neck pickup rout.

What does it mean of the serial on body? As i searched, it was crafted in japan. But i'm not really sure. Why are there 3 humbucker cavity? there should be 3 single coil cavity?

The MIJ Contemporary Stratocasters are routed for three humbuckers.

If the body is MIJ and routed for HHH, then it's a Contemporary Strat.

Thats HHS routing, nothing unusual there. Both Mexican and American Standards and Deluxes feature that routing.

As for the crack from the neck pocket to neck pickup cavity. I wouldn't worry about it too much if it goes no deeper than the floor of the neck pocket and pickup cavity. I've seen near exactly the same before on a guitar that was dropped on it's headstock. Probably why the body was sold off, the neck is probably scrapped.
