Woah! If you went from 9's to 10's you are going to have to give the guitar some time to adjust! The string tension is higher with 10's, and will cause the neck to have too much relief. If you tightened the rod before you put the 10's on, you should NOT have!!!!! You should always go from 9's to 10's slowly, as in not taking off all the strings at once, and then slapping a set of 10's on and expecting everything to be okay. That's a shock to the neck and it'll take some time to settle in because of the added "whiplash" you just gave it. I would change them one string at a time, bringing each one to pitch, stretching until it stays in tune, and then do the next the same way, until done. I let the guitar sit for 3 days, then I get all the measurement tools out and do it in the proper order. (There is an order to this.) The amount of relief is usually too much after it has settled, even if it was dead on with 9's, it will not be now. Tune to pitch and use the capo, get the relief right first. Then do all the rest of the steps, in order, with intonation being last. (You will have to change intonation, but that is the least of your worries.) Check the action at the nut. Depending on the condition of the nut, you may have to deal with some slotting issues. Sometimes it's just better to re-nut it for the 10's to avoid some issues there. Also, I would make sure the nut slots are clean of any residual lube or gunk too. You'd be amazed at what gets stuck in the first 4 string slots at times. Reset your action using a proper measurement tool, measuring action at the 17th fret. Set the intonation using a strobe tuner preferrably. Without seeing the guitar personally, but basing it on what you've said, it is probably in need of a new nut or some widening and deepening of the slots. But, all other aspects of the setup needs to be done correctly before you can be sure. Good luck to you.
