After doing some research I was told that S1 problems are tricky to solve and best left to a Fender Certified tech.
Just my 2 cents, hope this works out for you.

Clearly, the store manager didn't have a clue nor a competent tech. He would use your money to job it out and pay for it.

FYI: Of course, there's such a thing as a Fender authorized service center but there is no such thing as a "Fender Certified tech".

I wanted to write an update on this: Its been a while.

I ordered an S1, replaced it and the problem persisted.
In the process I noticed the 5 way had a pin that was loose.
I ordered the 5 way and replaced it.

I have now ordered the middle pickup, it seems that its the only likely candidate left. I didn't start with the pickup, because the tech told me it read fine on the voltmeter.

I have been dong all the work since myself.

When i get the new pickup, i will check it with the voltmeter and compare it to the one on my strat. if it reads differently I will assume it needs to be changed. If it reads the same, i will leave mine in place and return the new one. i am hoping this is the issue so that this can be fixed for once. If its not this, the only other components left to change are the tone pots and the capacitors. The repair shops i have spoken to dont think these will be the issues.

fortunately i have a few other guitars i have been using in the meantime. its a shame this happened to my american deluxe. Although i love this guitar, i don't think id buy another deluxe- to many variables.

The pickup may measure fine but still could be intermittent.
I have had at least two SCNs where one moment they would be ok the next they would not.
Slight pressure on a bad coil can give you this on again off again scenario.
My money was on a dud pickup from the outset ( easy to say now you've eliminated other stuff I know ) but as discussed solving the issue requires a logical process of measurement and elimination.
If you get a new pickup I would try it in situ for a few weeks. :D

For anyone interested, I finally resolved the issue. It was the pickup. I installed the new N3 and it works well. It would have been easier to start there, rather than replacing all of the other parts. I did learn how to solder in the process and would likely handle all electronic work on my guitars from now on.

Sorry, unrelated question...but where did you find this wiring diagram? Reason for asking is I have a 2011 American Deluxe Strat (Not HSS) and I was wondering if I could find a color coded diagram. The Fender Support PDF diagrams aren't in color.

I emailed the fender service department and they emailed me the pdf.
