So, basically I should treat it like a 'real' floyd then.

The bridge is about 1 mm above the body near the two pivot posts, just like in this picture:

So should the bridge be adjusted in parallel with the body (like on the foto), thus leaving about 1 mm everywhere underneath the bridge or should it be tilted completely back so the rear of the bridge touches the body? I hope my question is clear?! I want this guitar to be at its best you see!!

The back side of the bridge should rest flush against the body with no pull up whatsoever.
Since your action is preset simply use your two adj studs to just balance out or even it flat.
If you crank them down to much it will bind the movement and lift the back end of the bridge.
it will be fairly easy to set.
If you want to pull a note up do it above the nut like John 5 does.
Your spring claw should be tightened in to pull the bridge back flat but not cause excessive preasure.
You really should never have to set your intonation.
If you ever lose parts for this or wear them out replaements are here.

Ok, I finally adjusted the bridge!

Now, on to the next thing: pickup height.

What do you guys recommend as far as pickup height is concerned?
This is a HSS strat with 2 SCN-PU's and a humbucker.

Any tips or actual 'ballpark' figures?

Hold your Low E string and High E string down at the 22nd fret and give your humbucker and single coils about 1/8th to 3/16th inch clearance from the string on each side.
The middle pickup is a taste thing some players find it gets in the way and move it down a little further to clear thier pick attack area.
