Why do some bodies have holes in the neck pocket and on the body, other bodies have not?

The holes are "memos" to an automated CAD/CAM machine which tell it how to rout the body for a given line of instruments. In the example you've provided, the body is (seemingly) a '50s Classic Player Strat and by design it requires the S/S/S pickup accommodations, the "no shoulder" control cavity, and provisions to mount a 2-point trem bridge. Differing models of the Strat will have alternate datum holes.

Older editions of certain models do not have these holes -- neither of my Classic Series '50s Strats (a '98 and a '99) as an example.

Also not all recent models have them. My 2010 FSR American Standard has one. My 2012 American Deluxe does not. Here is a recent thread on the topic: HEY, WHAT'S THAT FOR?
