I own a 2001 standard American Strat, I love the feel of the neck, its just perfect for me. I went to a guitar store today and played a new 2012 American Standard, and didn't like te neck. Is it all in my head? The new one seemed thicker.

Yep - Fender changed the neck shape slightly in 2008. They are minutely narrower (a tiny amount of .0025 of an inch) and have a slightly different back shape. I've found that all Fender necks vary a bit; you might have a 2001 American Series that is on the thin in depth side while the 2012 you tried out was on the thick in depth side.
