Add a Contoured Heel at the neck joint like the warmoth body:

The strat body is almost perfect, but that heel is always in the way.

If you were to make one permanent change to the Stratocaster what would it be?

In the old days, when there was only one Strat model available, this kind of question would have made more sense. Nowadays, since there are many variations available, it's harder to address. You can get big and little headstock shapes, two- and six-point trems, vintage or hotter or humbucker pickups.

So some features I'd like to see made available on a strat model or two are:
1) seven strings
2) Floyd Rose Trems
3) master tone controls for treble and midrange (ie, not just for treble on two of the three pickups)
4) binding on the body and/or neck
5) thinline body

I'd have them make sure that the frets on all the maple necks are totaly free of laquer or varnish when they leave the factory.

You might as well leave the trem plate off the back and don't drill any holes to mount it... I'm forever taking it on and off!!!

More models with a 12" radius.

yeah an ebony fret board would be cool. I figured I'd throw my $.02 in. I think it would be nice if you could chose from active or passive pickups. I know the die hards won't like the idea but I think it would be a cool feature. Kinda like chosing between maple or rosewood fretboards

I would definately make either the noiseless cobalt pups/ or have Fralins as standard options on most models. Also with the obvious stay in tune issues most strats have even with the best of setups Id have graphite nuts and string trees standard on them. I have added them to my strat and it made a tremendous differance. Also concentrate on the bridge more to see what other mods can be made to keep it in tune better. I saw a new bride called Trem -King that looked very inovative. Its concept makes sense where as the saddles dont move but the tremblock is what moves.
The stay in tune issues is what Id most look into with a strat. Gotta love them soft V necks. :D

I wish you could control individual pickups, like on Gibsons and the Deluxe Telecasters, but with three pickups you'd have six control knobs.

I do like that I have a five-position switch with a button on my Deluxe Players Strat, though. I like being able to use the bridge and neck without the middle.
