I plugged my brand new guitar and noticed that no sound comes out of any of the selectors except for bride only and neck only, everything in between is gone. with both the S1 button in and out.

I assume that I do not have to pay for this, as it certainly must be under warranty.

Anyone have any experience with this? Does fender provide shipping or do i have to pay for that? or how does it work?

How long ago did you buy the strat?

You've surely encountered a bad wiring issue.

You need to check the wires first before contacting Fender's consumer relations service. I'm pretty sure they aren't properly soldered.

If you're unsure about how to fix the problem, ask Martian and Andy Big Hair.

Humor me. Put your pickup selector switch in the middle position and pull up on it; try to keep the switch cap on though. Let me know if you get your middle pickup back by doing this.

If you feel comfortable with pulling the pickguard off, check the solder connections at the pickups.

My American Deluxe Tele had one of the leads for the neck pickup come loose. All of a sudden I got nothing out of the neck. Re-soldered the wire, and all was good. Seems these SCN's might be a little finicky or poorly soldered from the factory.

I went ahead and re-flowed all of the joints while I was in there. As a couple of the other wire leads had questionable solder joints as well.
