Congrats and enjoy!

The reason for the two screws on the one side of the HB is due to the fact that if the HB sits flat on the pickguard, one of its' coils is underutilized as it doesn't match the strings' pitch angle as they head towards the neck. So, those two screws are to allow the HB's angle in the pickguard to match the angle of the strings as they head towards the neck, thereby maximizing both coils efficiency.

I don't get it though. Not all HSS strats have two screws on the HB some are just two screws on each side. I'm putting a Seymour duncan JB in and it mounts with 2 screws on each center side... will this be a problem?

It could be but I'll give you an easy solution. Let me explain some stuff first:

Seymour Duncan also has a "Trembucker" version of the JB. This "Trembucker" series of pickups was designed so that the polepieces of the pickup lines up with the strings per the wider Fender vintage tremolo spacing (vs. Gibsons and the like). Also considered was that the Trembuckers will flat mount on the pickguard. The Trembuckers have the two screw mounting capabilities on both sides of the pickup as well as the one centered screw hole if the owner so chooses for the string angle which I spoke of earlier.

I see that your bridge is MIM vintage. The MIM bridges are not the usual, wider Fender American tremolo spacing. Rather, they are the standard spacing like Gibsons, etc. Consequently, if you did get the Trembucker spaced, the polepieces wouldn't line up. So yes, you chose the right pickup polepiece, spacing wise but now comes the parallel angling with the strings business:

What I do is, in addition to mounting the pickup by the single screw and spring on either side is to take the spongy packing material from the Duncan and put it under the pickup in the guitar in such a way that it tilts the angle of the pickup, mimicking that of the string angle. Potential problem solved.

Yo Nutter, well said. We've just been kicking these kind of responses around on another thread, haven't we. :? I expect that he'll never totally comprehend that the second sentence was overkill and quite unnecessary in that he'd already made his position quite obvious to us.
