I have a 2008 Fender stratocaster. it is an american standard. my friend sold me a set of 54' fender custom shop pickups. will this affect the value of my guitar later on in life, or should i switch back to the original standard pickups?

Will not affect at all. Just keep the stock pups in case you want to sold it as stock in the future. Nice mod by the way, CS54 are sweet.
