On my amps I usually describe the two inputs on an amp as "the fender input" (usually input number one on a Fender amp) and the other one as "the humbucker input". On a late 2009 strat with the cobalt Noiseless pickups and the S-1 system how do you guys find that you are using your amp inputs with this guitar?

The SCNs are still single coils, I would still use input 1, as input 2 is slightly attenuated. Some people prefer input 2 for a cleaner sound though, even with single coils. I even use input 1 for humbuckers, and hardly ever use input 2. But, no wrong way, whichever sounds best to you.
