This is probably no help to you but based on your three selections, I'd use a CS 69 in the neck position, a Fat 50s in the middle position and a Texas Special in the bridge position.

As always, this is merely IMO where YMMV.

I'd put the 50's in there, the TS are not staggered right for a 9.5" radius and the 69's are too mellow.

Actually, all three sets are staggered for a 7.25" neck radius and a wound G string.

So how much difference does the neck radius make? I've been thinking of a Warmoth neck with 10 - 16" compound radius, and Fat 50's. Should I rethink?

With any of the so called, "vintage staggered" Fender pickups (or any brand for that matter), the strings' volumes one to another will be uneven, especially if you use a light gauge string set which contains an unwound G. Having a 10 - 16" compound radius neck will intensify the strings' uneven volumes all the more. Granted, many players claim they angle their "vintage staggered" pickups in such a way that this is not an issue but the truth of the matter is, it is, whether they can hear the difference or not. In a vintage sounding vein, pickup wise, you'd do best getting a set with level (even) polepieces such as but not limited to say, Seymour Duncan SSL-2s.

What about using pups made for a 12" radius fretboard? Say the Eric Johnson or Kenny Wayne Shepherd signature Strats? The EJ pups sound pretty good on the YouTube videos I've seen, though EJ tends to use quite a bit of mid range on his demos.

Any pickup designed for a flatter radiused board would be compatible.

Which I don't understand why they do that when very few models are 7.25"...

That would be a question best answered by the manufacturer(s). Several guesses on my part are:

1. Heritage.
2 The pickups are readily identifiable.
3. R & D to duplicate the way each model pickup sounds with new dimensions will be time consuming and costly and may not even be 100% successful.
4. Retooling would be time consuming and costly.
5. People will still buy them regardless.
6. All of a sudden, there would be a run for pickups of the "old design" with inflated prices, etc. because they "sound better". Whether or not this would be true, obviously would remain to be seen. Regardless, the placebo for 'old stuff' being best is still alive and well and shall never die.

As always, the above is merely IMO where YMMV.

Don't overlook the Tex-Mex pickups... yes, they're made in Mexico but they are some of my favorite Fender pickups. I honestly like them better that the Texas Specials. Fat 50's are nice too... I have no experience with '69's but I've heard it's a love 'em or hate 'em type of situation.
