Musicians Friend has been good for me, but I would reccommend trying to buy locally so you can try the guitar first. Also Many shops are price matching, so see what kind of a deal you can get .

I too bought my guitar locally after trying it out. I think that is a good idea.
But first I looked online extensively and learned all I could about the Strat. I found Guitar Center to be a helpful website. It has the specs, pictures, and lots of user revues on most of the stuff. GC seems to be a few dollars cheaper than what I can get things locally, but if you end up having to pay for shipping it woudn't be worth it. I almost bought one online from GC. The only thing negative I found was one revuer said they sent the wrong guitar and he had a long difficult time getting the right one.
So, to answer your question, I would probably buy from Guitar Center.

musiciansfriend.com is a good place to get a lot of reviews and then you could almost positively find a Fender dealer near you.

www.sweetwater.com if you must buy online. Locally is better. Check out craigslist.com too.

If you are really itching to buy it online, Musician's Friend and Music123 have always been great to me. If one doesn't have what you want, the other will. If you were to order from a store, a local dealer would order what you want and easily deal with any problems for you, although these websites have policies with problems and "inspection periods" to keep you satisfied. If you were to order from a Guitar Center, you might as well just order from MusiciansFriend.com because they are the same company.
