If they are the ones that are low on the outside, and taller in the middle (MIM Standard?) then you can adjust both sides of the pickups evenly, to within about 1/8 inch (3mm?) of the strings while pushing the strings down at the last fret. There really is no "correct" way, it is up to your ears to decide how high you want them. The closer the pickups are to the strings, the less sustain you will have because the magnets will "pull" on the strings. The farther away from the strings the pickups are, the less volume they will produce. There is a different "sweet spot" for every player. The link below is just a guide, but it may be a good starting point. :)

Its all about what sound best to your ears. Put the pickups flush to the pickguard, then raise one side up a little bit and play the guitar through an amp, preferrably with some gain. Keep adjusting each side a little at a time on each pickup until each pickup sound just right to you. Most times the 6th string pole, (closest to your chin) is a tad higher than you 1st string pole...

Hope that helps!
