Sometimes vintage guitars comes up for sale with let's say a 1965 body and a 1964 neck. Would that alter the value of the guitar significantly? And what if there is a 1965 body with a 1965 neck then it won't really matter does it?

Lots of vintage age Fender guitars were assembled that way, and they still assemble guitars like that. They use up old stock etc.

My EJ stratocaster from 2005 is the same way, although only months difference between neck date and assembly date.

Yes i know. But sometimes the seller says that the head are from another guitar. Like a 74 strat neck on a 1971 body. One of the reasons i am asking is that i can get hold of a 1965 body and pickups. However getting a 1965 neck and the rest of the parts is going to be a nightmare i guess.

I've seen worse. A local shop (famous chain) recently had a 70's strat for sale only to find out after they bought it, the neck was the only original part. The body and electronics were a relic job from a replacement part company.... They tried selling it for $1700, ended up selling it for less than $1200....
