When I have my strat pick-up switch set on one of the main settings, the sound is great, but when I try one of the in-between settings (combo settings?) the sound is really thin - almost sounds like the guitar is under water. I don't know, maybe this is normal, but it doesn't seem right. Any thoughts, suggestions?

The 2 and 4 postitions do have a unique quality (often called Quack), but what you are describing sounds like the middle pickup is out of phase.
Normally the middle pickup is reverse wound and reverse polority (in phase but noise cancelling). If it's not a RW (reverse wound) pickup but is wired as if it was, you might have a problem.
Is this a stock strat or has someone ever monkeyed with the pickups?

Eddie,

Thanks - good question - and I honestly don't know. I believe it is a stock strat (American Standard), but I acquired it used, so I'm not realy sure. I have to plug in the serial number and see what I can learn about the guitar.
Coincidentally, I was toying with the idea of having new pickups installed (I'm not too comfortable with doing the work myself) and was considering Fender Vintage Noiseless Pick-ups.
WIll keep everyone posted.

Yep, your 2 and 4 positions usually sound a little stranger. When 1,3,5 is selected your getting that single pickups full range, where as 2 and 4 combine pickups. This causes phase issues so certain frequencies are boosted, while others are canceled out depending on the set up.
