On the eric johnson strat the first tone knob is for the neck pickup (normal), but the second tone knob is wired to the bridge pickup, not the middle pickup like most strats. i know that lincoln brewster uses the same wiring method. i really like the idea of have a tone knob for the bridge pickup, but is it worth sacrificing the tone on the middle pickup? and taking into consideration the fact that i have texas special pickups, would this be a good idea or a bad move?

I have wired mine so the bottom tone is for the bridge and it is VERY much worth it to do so. Having that tone on 5-7 takes the shrill out of the bridge very nicely.

If you simply put a jumper on the switch, you can have tone control on both neck and middle ( with the one tone pot nearest the vol. control)

That's how mine is as well.

RED WIRES in diagram, mod to Standard Telecaster wiring

So really all you do is take the wire that runs from the switch to the lower tone control and move it up to the empty lug on the switch.

Then take short jumper wire and solder it across the two lower lugs on the diagram ( so you have neck and middle tone control if you want).

Nope, that's what I have too ('05 upgrade Standard).
You could wire about any Strat like this.

I had replaced the pups in that one with 57/62's and now have American Series in it.

I also have a CS 50's with '69's wired the same.

Also:
One has a p/p pot and the other a mini switch so I can have the bridge and neck comb too. :)

I wire the neck and middle to the top control, leaving the bottom control for the bridge pickup. Seems the more useful way to me

It's really just a matter of preference. I've got the first tone control on both my strats wired do that it controls the neck and middle. My standard setting is neck/middle pickups with the tone rolled back to 6 or 7.
