I just bought a Classic Player 50's and it is a great guitar. It is my first Strat and my first guitar with single pu's (I have been a humbucker guy). My D and G strings seem louder than the other strings. Last night I noticed that the strings (particularly both E strings and the B) are not aligned exactly over the top of the pu pole pieces. The A, D, and G strings pass right over the center of the poles. Am I correct to assume that the strings should pass directly over the pu poles? If so, is there an easy fix for this?

Your assumption is not correct. It really does not matter that much at all. The magnetic field is wider than the poles.

Thanks for the reply. How wide are the fields? I just thought if the fields were too wide that the polepiece would pu vibrations from another (adjacent) string?

Once again, thanks for the clarification.

Balance a pin across the tip of your finger and see how close you can get to a pole. The adjacent poles do pick up a bit from the strings. It just adds to the tone.

I have this same strat. I freaking love it!
I didn't notice the problem you describe. Is that consistent no matter where you are playing on the fretboard? Does it depend on the pickup selection?

The bridge/trem on this guitar and all other MIM strats (as well as some American) have a slightly narrower string spacing which causes the strings not to align with the poles in the neck pickup (they do line up at the bridge). This is a little annoying, but it sounds great to my ears, so I guess the impact isn't that great.

I may not have noticed this because I didn't play it with the stock pickups too long (although I thought they sounded very good) and replaced them with Dimarzio Area '58 (hum canceling) pickups.
They do have raised pole pieces in the middle, so maybe it and issue that they were designed for a vintange fretboard radius (this one is 9.5 even though it looks vintage)

Just FYI: One thing that took me by surprise on this guitar is that the normal Neck&Middle position selectioni is really the Neck and Bridge. This was done by design and is little custom shop designed touch. I didn't like that however, because the neck&middle position is one of my favorite sounds from a strat (also hum canceling). I have rewired it to have the standard selections. This strat has a superswitch in it which makes cool hot rodding wiring combinations possible, so you might want to play around with that like I have.
