Its a perfectly normal occurance. The fix costs pence.
Get some double sided carpet tape and put it between the body and the scratchplate where the warp is. Hey presto your guards stuck down flat again.

It wont hurt the urethane/polyester on a MIM. I wouldnt use it on cellulose though.

For some reason, the stock pickguard warps up at the top between the neck and mid pups.

Yep. My original pickguard did this. The Fender replacement I bought does it too. Not as much. I don't worry about it.

Thanks again all, haven't ever removed it and did try the tape (not too successful) also I do live in a reasonably warm climate (South Africa) so I'll tolerate it for now and replace if it gets worse or I get more fussy!

How did you try doublesided tape if you've never removed the guard? Thats a magic trick I'd pay to see.

I haven't had that problem(so far)with my MIM Strat but you could try this:
Remove the pickguard and all hardware from it and place it in a warm (160-180 degree)oven on a flat cookie sheet for 10 minutes.when you remove it slide it between two flat boards or ceramic tiles and place a 10 lb. weight or bag of flour, sugar etc on it and let it cool for several hours at room temperature and that should return it to original shape. You still may have to drill new holes but it will save you the cost of buying a new pickguard.

And maybe slot the hole or holes ever so slightly in the area of concern.
