Tone is better on high action guitars becuase your strings arent hitting other frets. With lower action a plucked string will ping off several fret, you cant hear it but what you have is less sustain and crappier tone. Having said that I get all my guitars action as low as possible. :P

If there were no pickups the strings harmonics would be the same no matter what the height is as long as nothing is touching (causing a buzz) What you may have done is changed the magnetic field by bringing the strings closer to the pickups which will effect the strings ability to vibrate. That pull is changing the antinode and reducing the resonance.

I raised the saddles a bit tonight. Made a difference in tone big time. But not so high as to totally Rumsfeld the action
