I own a squier strat and I have an extra spring. I am using 9-42 guage strings. I tried four springs and it seems to stay in tune better when I use the tremolo. Should I use 3 springs or 4 springs in the back of the tremolo?

It's a matter of personal preference.

I use 5 in my Starts.

3 strong springs, 5 light springs - as long as you have the tension nut set so they trem it parallel to the body, it stays in tune, and you don't have many problems with it - I don't think there's a huge difference. If you can notice a difference, than chose what feels best for you.

One question, if you chance the number of springs in your strat, do you have to work on the set up of the guitar as well or check the intonation or action?

Welcome, luisb!

At the risk of sounding contradictory, if you can restore the bridge/block to exactly the same position prior to the spring change, you may get away with out having to, to use your words, "work on the set up of the guitar as well or check the intonation or action". However, just the restoration of the bridge/block back to the exact same position prior to the spring change is in itself, working on the set up of the guitar which includes checking the intonation or action.
