Your guitar came with 9-42's

Put on a new set of 9-42's, try adjusting the pickup height, adjust the tone controls on the guitar, change your amp settings.

How long have you been playing and have you ever played heavier gauge strings on any of your guitars?

You can try the 11's, but like I said your guitar will need a complete setup.
Personally I don't think heavier gauge strings is your answer though.

Here is Fender's basic setup guide: http://www.fender.com/support/stratocaster.php
Most of the time you can tweak the settings to fit your guitar better.

I started using Ernie Ball Power slinkys, which have a .011 E string, and all the plain strings are heavier. I like them a lot. You do get improved tone by the fact that there is more metal to create more signal from the magnetic field of the pickup. SRV used heavier strings tuned down, and we all know that he had some awesome tone. Strings are just a small part of it, but it IS where the sound all comes from, the source. I personally think .009 strings sound thin and weak, with little tone. But to each his own.
Some minor tweaks to the bridge, trem and truss rod and you should be ready to go. They are very IMPORTANT minor tweaks, but nothing a tech can't do easily. If you are not confident in the adjustments, have a Fender tech do it. I heartily recommend getting a pawn shop special, garage sale treasure(cheap guitar) and learn how to do these things yourself on a beater guitar.

Personally , i would never move up more than 1 size in thickness at a time. I use 10s on my strats and they sound fine. There is alot of difference in tension between 9s and 11s.I have a bjr too and you should get some really great tones from it.I would try moving the pickups before i would change string sizes. If you move up to 10s you may not need to do a complete setup, just some tweaking.
