Are you trying to say the intonation goes out???

If your bridge saddles need adjusting, then it sounds like an intonation issue. I have experienced something similar. My problem was with my saddles popping off the screw, I could hear a "POP" while playing and I found out that the rust had eaten away at the threads of the screw and it just wouldn't hold anymore. I switched it out with another saddle screw that didn't require the saddle to be held in the same spot.

I doubt your having the same problem, you said your guitar was a 2006, so rust is probably not your problem.

Maybe you just have bad threads on the saddle or the screw, in which case you would need new saddles.

That's the only thing I can think of that's happening.

If I understand you correctly, I have had similar problems with MIM bridges. The tooling of the saddles for the height adjustment screws was different enough from the screw itself, that vibration over a time period would work the screw to a different height. I solved this problem with some inexpensive blue Lock-Tight from ACE hardware. May want to give that a try before spending $$$ on new saddles.

Do the saddles seem to "settle in" after a while or just always seem to go out of tune? If they settle in, it might just be that the strings on your guitar need stretching out at first.
