I have a 2002 Mexican strat and when I get it tuned in the guitar sounds out of tune but the tuner says its still in tune

Strings 1 and 2 always are the strings that clash.

Are you using a quick tune turner?

I had the guitar professionally adjusted by Fender and its a $50 tuner and it keeps all of my other guitars in tune.

Intonation is off. Maybe take it back to the guy who "adjusted" it.
