1. You can't destroy your pickups by wiring them wrong.

2. The third wire is for a more modern type of wiring. In new Strats that third wire attaches to a short screw that is screwed into the bottom of the control knob cavity.

You can buy the screw if you want or opt for the vintage style which involves running the tremelo ground to the output jack along with the ground from the volume knob. Mine is wired this way and has no excessive noise problems.

Correct, the negative lead in question goes to that screw. I don't fully understand it either but I'm not an engineer.
