Have any of you guys experienced that sometimes your ear is "better" than others?

Since 2 days ago i really thought i had a problem with the 3 electric guitars i've owned because i have always been able to hear problems around the first 3 frets mainly, also on friends guitars, but am actually glad to hear it isnt just me being daft!

i spent 4 years playing nothing but barre chords in a ramones style band, first time i played a open A then E then D i was horrified. If i got the D sounding right the 3rd on the A sounded wrong as did the 3rd and 5th of the E. If i got the E sounding right the 5th on the D sounded terrible and the 3rd on A sounded bad too. It is more prevelant on some guitars than others.
