UPDATE:

So there is no way I was going to "push in" the pole pieces. They were designed with staggered poles so there must be a reason for it...

I lowered the pickup heights and the warble is gone, and they generally sound much better. There also seems to be a reduction in "high frequency chime" as well, but not in a bad way. When they were too high, the sound was unnervingly bright and crisp. So much so that I thought they might be bad.

Now with them lowered, the sound much better and compares favorably with demo videos I listened to online (allowing for different amplifiers of course.)

Most traditional Fender single-coils are like that, especially those with alnico V magnets.

Yes and no.
Modern design is "because that's the way they were made in 1955"
In the early days, the specific height of the stagger was because guitars had a wound G string, so that pole needed to be higher and the B lower to properly balance the sound. These were also 7.5" radius necks, so there was a significant height difference between the D/G pair and the E/E pair. Not so much on a modern 9-14" radius neck, and modern pickup design reflects that with the poles generally being flush with the cover.

Honestly, if Fender wants to retain the look of the original staggered pickups, they should put a little R&D into optimizing the pole height to work properly with modern strings with the plain G, or simply apply an even 9" radius.
