Sky's the limit.
Fender OEM pickups are very good.
Outside of those, I'm partial to Seymour Duncan, other people pefer DiMarzio, but there are a dozen other manufacturers out there that make decent pickups.

Since you will also need to replace the controls, I would recommend a pre-loaded pickguard from Seymour Duncan or a 920D from Sigler Music (about $250 on Amazon for Texas Specials)

Some, like me, may not like "high "output pickups.

Welcome.

I guess it depends on why you are changing them.
If you like the sound of the EMGs but are tired of the battery thing then the recommendations will be completely different than if you just don't like the sound of the EMGs and want something different.
In the latter case you would want to provide info on what you liked and what you didn't like and what you would like to see different.

Just think of how awesome a guitar player you could have been by now if you had only spent the last 10 years practicing instead of obsessing over pickups and roasted maple necks.

Noticed that it doesn't cover the Jim Root... yet Stratel's link is to "fmicassets" so it is a Fender source.
But the above site does have most models through 2012 or so.

What music styles are you wanting to play?

* If you want to play full-on metal, because it is a Jim Root after all, then I highly recommend the Bare Knuckle War Pigs. Better yet, if you order them directly from the Bare Knuckle website, you can customise what you want them to look like., and if you want standard-issue two-wire, or four-wire for coil tap setups.

* If you want more of an all-rounder that can play blues to rock, then the Fender Shaw Buckers are the way to go entirely.
