I’d start with checking and comparing the pick up heights. If they aren’t identical this will significantly affect the tone.

No really?!?

When two apparently identical guitars with the same specification from the same production run can sound different there is no surprise that two guitars produced on opposite sides of the world sound different.

I don't hold with the theory that the body/neck, hardware has no impact on the sound. The body and neck etc. directly impact on how the strings vibrate. If the strings vibrate differently they will sound different.

A guitar is a complete system and any change (aside the colour of the plastic) will have an impact on the sound. How subtle or dramatic can't really be defined as that one change may work in harmony with, or against, the system. It will also sound different if that one change is introduced to our afore mentioned guitar twins.

Also there is the human component. How the guitar feels will change the way you interact with it. This changes the way you play it, how you strike the strings, how you fret the notes etc. Again, very subtle but still different.

Swap the entire Pick guard assemblies between the two guitars and you will find that guitar "b" still sounds different to how guitar "a" sounded previously.
