I bought a real nice basic black mid 90s Strat Plus a while back and really like it. It had all the proper Plus details like TBX and gold Lace pickups. For fun I emailed Fender and they say the SN goes with a Plus Deluxe with the Fender/Floyd trem on an Antique Burst body.
So, what would you do? Acquire the needed parts to put this back together as it "should be" or just live with it?

I like it as it is but I wouldn't mind the change to the silver blue red pickups, and I think aged pearl PG looks good on some colors and could be better then the white on it now. But that body....if I was to change bodies id prefer white. Opinions?

Whatever you do, it will not be an original mid-90's Strat Plus.
It's a Partscaster - and that's without any innuendo it would be worse than a factory stock version. (RE: EC's Blackie etc.)

So think about what you like/want/need, and go from there, building your own personal dream guitar.

From what you are suggesting (new PUP's and body) all that will be left of the original is the neck, which after all that time should be about ready for a refret.

My advice would be to keep it as is and semi retire it. It will be original and still retain all of those happy memories. I have a wall of guitars which seldom, if never, now get played. They still give me great joy though as they remind me of the wonderful times we have had together.

As soon as you start to bastardise your guitar your afinity with it will be deminished. It will no longer be the guitar you know and love.

Buy another guitar the colour and spec you want, or as close as, and modify that.

[edit]

....always good to re read the original post. Doh!

So, you bought what you have found out is probably a Partscaster. The neck aside, some, none or all of the other bits might have been on a Strat Plus, they might have not. It doesn't matter. You like the guitar (or you wouldn't have bought it) so enjoy it for what it is.

With regard to returning it to original spec, imho, there isn't any point. It wont be the guitar that the neck once knew and 80's Strat Plus's aren't sufficiently precious to warrant the effort.

And...Fenders records aren't infallible by a long way (I had a 2 year old FSR from new and Fenders records had the spec wrong) . After all of that, the guitar might be as it left the factory and the records are wrong.
