The CP 60s Strat is back on Fender's website (with PF board), but only in sunburst. I can't believe they would discontinue Sonic Blue, 'cause I thought that was the most popular color of this model.

I would suggest that the move is driven by sales, so the colour isn't as popular as you think.

A recent trawl of the site seems to indicate a significant rationalisation of available colours for a great many of the non mainstream models. I was very surprised when I found (it might have been the 50's lacquer) was only available in red as an example.

Perhaps they have a new person in charge of the spraying in Mexico and he wants to demonstrate he is making changes? Perhaps the accursed bean counters have been meddling saying how much can be saved with fewer colours, with no concept of the market?

It's quite possible the sonic blue will reappear with pau ferro board in the near future. Thomann in Germany have relisted it having dropped the rosewood version. It is showing as item not yet available

It may not be an actual change but a paper change. Some guitar manufacturers (I don't know whether Fender was one of them) sold pau ferro as Bolivian rosewood or just rosewood, despite it not being in the rosewood family. Much like selling various stained woods as ebony. With the new CITES rules, they can't sell pau ferro as rosewood anymore, but can certainly sell it as pau ferro.
