I think you want to "score" just outside the line your routing with a real sharp blade (X-acto knife or razor blade). Get down to the wood then the router shouldn't chip any paint off beyond the line.

That's the one.

I'd use a hand graver tool, intended for engravers, wood carvers and such. Like this:

Carve out an oval line about a millimetre wide at the edge of where the hole is to be. Then of course most of the timber will be removed by drilling with a drill bit of the diameter of the narrow ends of the cavity; what, about half an inch? The finish inside that oval line will just disappear in that process.

Then the router, used with the template, will tidy up the sides and bottom of the cavity. Think about the direction of the router bit and the grain of the wood to avoid tear-outs. Then I'd want to tidy up the finish with wet-and-dry paper to stop it chipping, and refinish around the edges of the cavity and down into it at the very least with some clearcoat, to consolidate that lacquer.

And obviously, yes, you'd remove the neck and all the parts while doing this job, and mask off the rest of the body. And if you've never done it before, don't learn on the instrument. Do some practicing on waste timber first!

Or just go and buy a new Strat: personally, that would be my choice...
