The main thing is to know your instrument. This is easier when you have a Strat or two, or three or...with which to compare. Check the Internet for pictures of the same model Strat you are considering and be suspicious of small details which are different.

People have several Strats because they are different. Different due to year of manufacture, different due to model, different due to place of manufacture. Knowing what these differences are helps you spot anomalies and raises suspicion.

Once you have one proper Strat a lot of fakes are easy to spot because, in comparison, they aren't very well made.

Some "fakes" may not be a fake as such but a "Partscaster". A Strat made up of parts. These parts may or may not be original Fender parts and, potentially could be a very good guitar. However, it isn't a Stratocaster of a specific year or model and, if sold as such, becomes a fake. The majority of Partscaster assemblers are enthusiasts and, if selling, will be above board in describing their creation, not trying to pass it off as something else.

All Strats are a collection of parts and were designed so these parts could be changed. If you know the difference in these parts you are more likely to spot a legitimate guitar with parts which have been changed.

So it all comes down to knowledge. The first clue is quality though and, if it isn't as well made as the guitar you bought it isn't a Stratocaster.

The extensive nuances of various legit strat was made quite clear. Use Google images and you will find a lot of pictures of year manufactured, colors, PUPs and all kinds of stuff.
